There are a number of Pokemon who will block your ability to flee during battle.Some of them depend on circumstance, but most on special moves or the foe's ability. For starters, you cannot run from a Pokemon battle if it is with another trainer (unless it is a link battle, which you will then forfeit if you select 'run').
Pokemon who are of a much higher level than the Pokemon you currently have out will sometimes block you from escaping. For example, if you were to battle with a level 15 Clefairy against a level 50 Roselia, chosing the run option in battle might not result in your escape. Stronger Pokemon can block significantly weaker opponents unless you switch in one of a more equal match or faint in battle.
Abilities will also prevent you runing in a battle against a wild Pokemon. The ability Arena Trap will prevent some Pokemon from escaping or switching out - it has no effect on Flying-types or those with the Levitate ability. Shadow Tag is also prevents escape and is more widely effective - only faltering if the foe also has the same ability. Diglett, Dugtrio and Trapinch all have the Arena Trap ability while Wynaut and Wobbuffet have the Shadow Tag ability.
There are a few special attacks which, if used, will prevent the target Pokemon from fleeing or switching out until the battle is won or the attack is somehow made void. Clamp, Bind and Wrap will prevent a Pokemon's escape for the duration of the attack (2-5 turns). Mean Look and Block will do the same, but lasts until either one of Pokemon in current play faint.

Wild pokémon can run from a battle with you. But pokémon you have caught can't really run from you unless you release them.

Grind your Pokemon. Overgrinding is never a bad thing when death lurks at every corner. Also, unless your rules forbid the use of them, be sure to heal your Pokemon in battle when they're close to fainting in battle and/or have a status effect on them.
I guess you run out of money, then. Sell your items or battle some trainers.
Raikou and Entei Are running Pokemon in Crystal unlike suicune. If you battle in long grass hopefully 1 will appear. Caution they run as soon as you engage battle so get a Pokemon with meanlook or use a Master Ball.
You can find them in grass but if you run or bike then it will go somewhere else. They run away after one move so you have to use a master ball, make it fall asleep, or get a Pokemon that has an ability that makes it so that no Pokemon can run away from you during battle.
diglett and dugtrio wont let u run unless ur ability is levitate or u r flying type. wild Pokemon who have higher level than you wont let u escape either.

they don't give you first pokemons, they let you pick one of two battle passes.
