To sum it up, it only really matters what you perceive but I think Cloud loved her as a mother and nothing else. By the way, the Maiden Who Travelled the Planet short-story is fan-made. Aerith was flirty, yes but if you played the game in favour with Tifa (to get the Golden Saucer date with her) then you will know that Cloud and Tifa's relationship is far more deep and complex than that of Aerith's.

However, it's more like a side-quest and an important detail to the game (you are given well clues as to Cloud's character).

Including the infamous quote, "Cloud carries his own undying feelings for Aerith, even to this very day..." and that Aerith is the woman forever engraved in Cloud's heart. Plus, Cloud wants to meet Aeris in the Promised Land--a place that promises supreme happiness. Cloud's obvious supreme happiness lies with Aerith.
Did aerith know when Zack died?
It is believed that Aerith did know, which is why she looked up towards the sky in Crisis Core and why she became close to Cloud in VII since Cloud had Zack's memories. So, yes, probably.
