Probably one name by its inhabitants, the Lenape tribe, and another name by nearby tribes and yet another by European explorers who may not have bothered to give the land area a name but were content to name the river which would later be called the Hudson River. Map makers would have taken their cue from the first European explorers.

The above is not the definitive answer but at least it frames the answer for scholars to answer. Provisional answer: Manhattan which is the Lenape word for large island in water (not to be confused with Long Island or at least not all of it). The names of he other boroughs of modern day New York go back to the Dutch. As to what the Native Americans called The Bronx, Brooklyn, Queens and Staten Island; a little research might yield the answer.
