A Doctor Who is a professional should not get weirded out by any part of the human body-much less express their discomfort should they experience discomfort. If a doctor makes you feel judged, shamed, or uncomfortable, find a new doctor-and depending on how far you want to take it you may make a complaint. All vaginas (clit, outer and inner lips, etc) are different. There is no generic vagina, and therefore a doctor should not have any expectations of what it should look like (beyond what it should have-meaning that it has all its parts).
