If you are referring to the "rock guard" that is sprayed generally on lower parts of side body panels, the answer will depend on the manufacturer/make/model, etc. Most pickups wont have it on the bottom of doors but there are a few imports that do. If you do alot of off-roading, it would be wise to apply rock guard on the bottom of the doors as well, but it is entirely up to you. Hope it helps.
They are called rocker panels.
That is a corrosion inhibiting wax. It protects the sheetmetal from corrosion- but in hot climates will sometimes drip out onto the rocker panels creating a dirty streak.

Looking for a different styles of garage doors is pretty easy with local google search. You can find many local and national dealers with "classy styles" available. You can have many different styles, such as: doors that look like barns doors, doors that have vertical panels instead of horizntal panels, or doors that have a contemporary look with straights lines.
On either side of the car (under the doors and rocker panels) there is a place where the body parts come together. That is where the drains are for the quarter panels. If for some reason they have been bent over (they hang down about 1") they won't drain. Straighten any bent areas. This should take care of the water collecting in the quarter panels and flowing into the passenger compartment of your car.
