Just wait through the credits, or soft reset (hold a, b, select and start) or turn off your game and turn it back on. You will restart at your home town. The rest is up to you.
HOWEVER..if you are playing on an emulator..you must save your game through the 'start menu' not by using the file-save method. This is because the game resets after you beat the elite four (and run home). So the file-save method doesn't work because every time you open your file it will go back to before you beat the elite four...(or whenever you file-saved), point being file-save doesn't work if you want to keep playing..you have to fix the 'start menu' save problem on your emulator..(some of them have a problem)..just YouTube how to fix this. (Y)

What most likely happened here is that the save type VBA emulates was wrong for the very beginning; if the emulated save type if different from what the game expects it to be, the saving process will fail spectacularly.
Even if you set the correct savetype in the emulator right now, you'd have to start the game from scratch. The savestate you used to save your game still contains data that tells the game that the savetype used is something unknown to it -- despite the emulator is emulating it correctly.
in short it can not work
