They would do a physical count, everyone for one side would group up and everyone for the other would group up. If it was not obvious which was larger, they used stones or pot sherds, you would put them in the respective pot/pile of the side you supported. Not a very secret ballot, but then Athens was very much about publicity, so much so that our word idiot comes from the Attic Greek word idiotes, ἰδιώτης, someone who cares or attends only to personal matters, someone ignorant of the matters of the city.
