Legendaries are usually obtained from "events" on the website. Every time a new month begins, a new notice about events are posted in the site's header. If you follow the directions posted in tat notice, then you are eligible to receive on of the Legendary Pokemon. There aren't any guarantees on whether or not you'll win; it's all done at random.
Legendaries can also be obtained from "Summoning Items" that can be found at random around the site, or bought from the shop's back room. These Summoning Items place a Legendary Pokemon egg in the Shelter. For the first 5 minutes, only you can see or obtain it. After that, anyone can take it.
The final way is simply finding an egg at random in the Shelter. Someone else may have Summoned it, or someone may have abandoned it.
