Take the Uptown 1-2-3 (the red line), 1 stop, from 34th Street-Penn Station to 42nd Street-Times Square.

Transfer at 42nd Street-Times Square to the Uptown N-R-Q(the yellow line), to 59th Street-Lexington Avenue. Be careful not to get off at the stop before, which is 59th Street-5th Avenue.

Transfer at 59th Street-Lexington Avenue to the Uptown 4 or 5 express trains (of the 4-5-6, the dark green line), 1 stop, to 86th Street. Or, you can take the 6 local train (it's 3 stops).

Then walk west on 86th Street to 5th Avenue, and 2 blocks north to 88th Street. The Guggenheim is on 5th Avenue between 88th and 89th Streets.

The easiest way to get from Penn Station to the American Museum of Natural History is to take the subway. Take C train from the 34th Street - Penn Station stop to the 81st Street - Museum of Natural History stop. The journey should take about 10 minutes.
