Mary was going to marry Joseph. Before she did however, the Holy Spirit (God), somehow miraculously, made her pregnant with Jesus. At that time she had still never been with a man sexually. Eventually, Joseph married her, but God was still Jesus's father and not Joseph because Mary stayed a virgin even after she was married and until Jesus was born.
