This is a very common question, especially from those who try to disprove The Bible. The common answer is that Adam and Eve had more offspring than Cain, Abel, and Seth; Genesis 4 tells of them having "other sons and daughters." Since God had not barred incest at that time (presumably because they were genetically pure enough to avoid the problems involved), most Biblical scholars agree that Cain and Seth married their sisters. (This practice extended even past the Flood; Abraham and Sarah were distant relatives.)

The bible does say that Adam begat sons and daughters, so it could have been one of the daughters. However, there is a tradition that Cain was born with a twin whose name was Kalmena (transliterated from the heb. - i don't know the English name) and he married her, and that Abel was born a triplet, with two girls, one of whom was named Balbera (see above), and he married her.
There is no record of the name/names of Cain wife/wives, the Bible tells us that he had at least one, the mother of Enoch (Genesis 4:17). And since Cain's parents Adam and Eve were the first people on earth, his wife would have to be either his sister or his niece.
Children of Adam and Eve were genetically perfect and could marry one another without any potential to produce deformed off spring. Today, the accumulation of genetic mutations is such that close relatives are likely carrying the same mutations.
