After meeting Cortana on a training mission, -117 is apparently the last SPARTAN left alive. With the experience they have together in escaping Sigma Octanus after its attack by a Covenant armada, they develop a bond. This is probably why Cortana chooses him.

Well the last time we left off in Halo 3 Master Chief or Spartan 117 was putting himself in a cryogenic freezer floating towards a mysterious planet. He then tells Cortana "Wake me, when you need me." Meaning that it might be a while before we see ol' MC for a while.
