Firstly, I'd take The Bible every time, since it as God's word cannot be in error whereas people can.
The trouble then is, one would also need to be sure that the Bible does indeed contradict the relevant teachings of a church. It also may be that the church is right, or partly right and is putting the emphasis in a different place to where the Bible puts it or is also taking something out of context. It may also be possible that one is mistaken about the church being wrong, however, this is impossible to discuss without any details. One of the best ways to tell if this really is so, is to study all the relevant verses on the subject, in their proper context, as well as discussing the matter with a person in the church who can explain any apparent conflict. This is the first step towards a solution.
If it is clearly established that the church is wrong then there are two options, possibly three. The first would be that the church needs to change its position, and every church has a methodology for doing so. However, given that each church usually has strong reasons for their position, this would seem an unlikely result. The second option would be for one to change one's position to line up with the church. However this would be wrong if the church does not agree (in actual fact) with the Bible. The third option would be to leave and find a church that does agree with the Bible.

None of the few copyist errors in the Bible violate or confuse any Christian doctrine.
Some may add to or take away from the original scriptures. Some versions may be based on corrupt texts. Some have allowed other writings to influence their view of the Bible or to supersede doctrines taught in it. The other aspect is that humans are not perfect and make errors. The Bible is not wrong, but human interpretations of it may be. Primarily, there is little disagreement on the main doctrines taught which are the basis of Christianity.
