If it is an animal, it would be unfair to the animal, it could cause genetic problems and the animal could get sick easier. If it's a plant, it could cause environmental problems if it uses more water than other plants around it, causing the plants around it to dry out and birds to lose homes and insects to lose food. It all depends on what it is.

It may cause mutations; Artificial selection is the process of unintentional modification of a species through human actions which encourage the breeding of certain traits over others. Some disadvantages of artificial selection is that it is inhumane, can cause mutations or produce new problems. An example of the inhumane process is the new way of breeding chickens. These chickens are produced without feathers. Critics say the feather-free chickens will suffer more than normal birds. Males might be unable to mate, because they cannot flap their wings, and naked chickens of both sexes are more susceptible to parasites, mosquito attacks and sunburn.

Well, if you are going for breeding animals - if done right, none really If going with allowing the weak to survive when they would die off to natural selection - more of the unsuccesful traits that are being passed down will continue to being transmitted which can lead to more people with less favorable genetics, such as genetic deseases.
