V'ger was the the largest ship to ever appear in Star Trek.

The energy cloud was originally stated to be 82 AUs in diameter (12.3 Billion Kilometers).

The distance between Pluto and Earth is only 49 AUs.

Which means it would have been too massive to enter the solar system.

In the 2001 director's edition, V'ger's diameter changed to 2 AUs (300 Million Kilometers).

The most advanced ship in star trek was not the enterprise, but the enterprise was the most famous. It's capabilities were equal to or exceeded by other ships in federation, but it's crew members were second to none. Spock, Scott, O'Hura, Chekov, Sulu and Bones, and not to mention Kirk were the best of the best, and were stationed on the flagship, enterprise.

The best is the Enterprise-J from another reality. Or else, it is the USS Prometheus.

As far as i am aware the fastest ship in Star Trek would be the Intrepid Class, Capable of emergency warp 9.975, However the Voyager crew managed to get a shuttle up to warp 10 (Infinite improbability) Where the shuttle passed through every point in the universe and returned to its previous location, Which caused some problems, However in The Next Generation (I cant recall the episode name) there was a look into the future where Admiral Ricker saved the old Galaxy Class Enterprise from being decommissioned, which was capable of Warp 14, (I am not sure how this is possible, Nor how they will attempt to correct the obvious plot hole).

Also the Prometheus Class starship was an experimental vessel used in an episode of voyager (message in a bottle) it was able to reach speeds of warp 9.99. The only other ship that could technically be faster would be the Dauntless Class that used an experimental Quantum Slipstream drive. (I will not give out why it is just technically a starfleet ship.) But Voyager has tried using the Quantum Slipstream technology as well as using transwarp coils to increase its speed while traveling through the delta quadrant. So Voyager has also been able to reach some of the fastest speeds of any starfleet ship.
