No. The individual components of the atom are also considered matter.

As for what the smallest particle is, we have gone past the electron and are now at the level of a quark. In 20 years, the answer may probably change again as we get better and better at seeing deeper into what makes matter.

No, an atom is not the smallest particle with mass. The atom is made up of smaller particles (protons, neutrons and electrons), and these also have mass. Further, protons and neutrons are made up of fundamental particles called quarks. Quarks and electrons are fundamental particles, and are smaller than an atom.
