There are a couple of subway lines you can take.
1) The most direct route would be to take the Downtown 1 train (of the 1-2-3, the red line) from Christopher Street/Sheridan Square to Wall Street (or from 14th Street and 7th Avenue to Wall Street).
2) You can also catch the L train (color code grey) at 14th Street and 8th Avenue, or 14th Street and 7th Avenue, or 14th Street and 6th Avenue. The L runs east-west and west-east across 14th Street, and then under the East River and out to Canarsie, Brooklyn.
Take the Brooklyn-bound L (going east) to the 14th Street/Union Square Station, and transfer to the Downtown 6 train (of the 4-5-6, the green line). Take the 6 train to the Brooklyn Bridge/City Hall Station.
3) You can also take the N or the R train (of the N-R-Q-W, the yellow line), but this will be inconvenient if you are starting out on the west side of town, as the N-R-Q-W stops in the very middle of Greenwich Village (around where Greenwich Village turns into the East Village). It will also be inconvenient if you're heading to the east side of the Financial District, as the N and R stop a lot further west (closer to the World Trade Center).
However, if you aren't too far west when you're starting out, and you're going to the west side of the Financial District, then the N or R will be just fine. Take the Downtown N or R from 8th Street/NYU (or the next stop, Prince Street) to the Rector Street Stop.

You don't need to take the subway to get from Penn Station to 28th Street and 8th Avenue (which is in the Chelsea neighborhood, by the way, not in Greenwich Village or Greenwich Connecticut). Penn Station is at 34th Street between 8th and 7th Avenues. So you can just walk there.

He tied up at Ellis Island, paid tribute to the many migrants over the years, took a quick trip to Greenwich Village where he ate a bagel and a moment's silence at the Stonewall Cafe, for old times sake, and took the subway up to Times Square to take in a couple of shows on Broadway.
