Take the Downtown (Brooklyn-bound) A train (of the A-C-E, the blue line) to the Howard Beach Station. At the Howard Beach Station, you can catch a shuttle (called the AirTrain) which will drop you off inside the JFK terminals.

Or take the uptown (Queens Bound) E train to Sutphin Blvd-Archer Av-JFK Airport and take the airtrain.
