The actual origin of the word is lost, but it's first recorded in the early 17th century (c. 1600).

The "Isle" of Portland, the home of the famous Portland Stone masonry material on the South coast of England, used to be very insular due to its location and transport difficulties. A superstition developed that made the word "rabbit" taboo, and "bunny" was one of the safe alternatives; along with "underground mutton" and "they furry things". The origin of the superstition is unknown though some think without real evidence, that it was a fear among the quarrymen that the burrows would make the ground above the workings unstable.

The same fear of the word "r*bb*t" also developed elsewhere, including I think among fishermen working off the East coast of England.

You've got it backwards. The question is why do we call rabbits bunnies. Rabbit is the name of the animal. A long time ago, people used to call their sweethearts "bunny," and that pet name somehow got transferred to pet rabbits as well.
