a chromotagraphy is intended to split up a mixture of compounds into its subparts. if you use a pen, the ink will also be separated. that is why you use a pencil instead. Graphite (pencil lead) cannot be broken up into further components which can be separated by TLC and it is also not likely to cause reaction with any TLC components.

Well, it is one of the simple experiments to demonstrate the different rates of migration of the different coloured components.

Because the ink from the pens with smear and run but if you use pencil to draw the line then it will not smear. It will stop the ink running past it aswell
