It was rejected because:

1. According to classical theory, electrons being the charged particles should releas or emit energy countinously and they should ultimately fall into the nucleus.

2. If the electrons emit energy countinously, they should form a countinous spectrum but in fact, line spectrum was observed.

Dalton's atomic theory was difficult for other scientists to accept because the atom was not a widely accepted concept yet. The fact that each elements could be classified by their relative weights using these building blocks called atoms seemed outlandish to some. Dalton was also criticized as relying on his head and not empiricism.

John Dalton's atomic model was not rejected, it was modified when new data indicated that changes were needed. That is how a theory works. It is not completely rejected, but is tweaked when new data indicates that it is needed.
