No cells of small intestine do not have cilia. The main functions of small intestine is absorption of digested food. Hence, its surface area has to be large. Villi and microvilli serve this purpose and increase the surface area of mucosa many fold.

Also, the diameter of small intestine if large enough so no cilia is required, for passage of food too.
