The difference are there are some Pokemon exclusive to their version like Omega Ruby will have Groudon and Alpha Sapphire will have Kyogre and the malicious Team Aqua and Team Magma will have different roles and ambitions according to what version it is. The story changes, also, to what legendary mascot is in the version as well.

∙ 9y agoYes, Pokémon Omega Ruby and Pokémon Alpha Sapphire are the same game with some differences such as the Pokémon being found in your game as well as Team Magma being the villainous team in Omega Ruby while Team Aqua is the villainous team in Alpha Sapphire, Pokémon exclusive to Omega Ruby are Seedot and its evolutions, Mawile, Zangoose, Solrock and Groudon. Pokémon exclusive to Alpha Sapphire are Kyogre, Lotad and its evolutions, Seviper, Lunatone and Sableye.
