Be a little more specific on where you are. But since you are probably stuck on the omega metroid, you have to shoot the metroids (which is hard belive me) and then when the omega metroid swallows you, lay a power bomb (charge a normal bomb).

The Metroid is the X Parasite's main predator. This is why they administer the Metroid Vaccine to Samus at the start. So, compared to the Metroid, you're just a little threat. The Metorid is the main threat and, thus, needs to be attacked first. It's survival of the fittest...
Why the SA-X seems to assist Samus is unclear, but it is likely that the X saw two threats: one with only a few strands of Metroid DNA (Samus), and a full-blooded, incredibly powerful Metroid (the Omega Metroid). The SA-X then attacked the greater threat; if this is the case, then it probably intended to finish off Samus after the Omega Metroid was dealt with. This is difficult, I won't lie. You have to run up to the Omega Metroid holding the L button (so you shoot diagonally), charge an ice beam shot FULLY (or it won't hurt it), and run just under it's claws and shoot directly on it's chest. This has to be done at least almost perfectly before about 2 minuets deplete. This boss follows the same color weakening scheme as most other bosses, so it turns blue for halfway done, and pink for "I'm almost dead". Rember, each hit from the Omega Metroid will do exactly 99 (1 whole energy tank) damage.
If you mean winning honestly, you just have to play in a terrain where you feel more comfortable. For example I always play in "Oubliette", the terrain you unlock after having beaten Gorea phase 2. There's only one weapon there: Omega Cannon. It helps a lot. If you get it once, then you technically win the match. If you mean not honestly, you'll need an action replay code. About that, sorry. I don't know anything about them. I just play by skill to see how things turn out.
