The only affect it could have would be on the cooling. If a 1990 has a fan blade on the water pump and the alternator belt drives it, it may not be turning fast enough. If you have an electric fan mounted to the radiator, it may not be getting enough current to power it. It takes very little current to keep the car running, other parts will shut down and the car will still run.
A faulty alternator will cause those symptoms. You might want to get t checked out.
The alternator is belt driven and so is the water pump but that is where the correlation ends. There is no way a bad alternator could cause a water pump to go bad unless the alternator pulley was warped. Then there is a small chance.

being a 97 the first thing i would check is the condition of the fins on the rad if they are loose look no further if they are good and solid then the thermostat the radiator cap not holding pressure the fan belt too loose or crap in the rad good luck
