Can you put Thompson's water seal over latex paint?

You will want to either prep-sand the wood, or apply a chemical prep, available at a paint store.

The wood is now classed as sealed. You need, as pointed out to sand the surface use a 120 grit sandpaper then wipe fully to remove the dust, it is then the job of the undercoat to make a base for the final coat. This is important as you will need an OIL BASED undercoat. Water based will not help you and will not adhere correctly. The reason for the undercoat as well is to help the colour definition of the top coat. Its assuming that the wood is going to be outside (as it was water proofed initially) . If this is the case use a good exterior grade top coat or it will whether very quickly

No. But you can put latex paint over Thompson's® WaterSeal® Clear Multi-Surface Waterproofer. The thompsonswaterseal.com site says to let the Thompson's dry for 45 days before putting latex paint over it.

And by the way, the Thompsons that is specifically for wood (Thompson's® WaterSeal® Waterproofer Plus Clear Wood Protector) says not to put latex paint on top of it.

From what I can tell, the difference between the two products is that the one specifically for wood helps wood retain its natural color while the multi-surface stuff "allows wood to grey naturally. So if you're painting then you may as well use the multi-surface stuff. It's a bit cheaper anyway.

You can paint over Thompsons Water Seal after 3-4 days with an oil based paint and after 30 days with a water based paint or stain.
