Short term disability will continue to pay benefits as long as you remain disabled - up to the benefit period limit. FMLA is a separate program that provides job protection for 12 weeks. The two are unrelated.

If you remain incapacitated from working even after FMLA runs out - the only reason you did not return to work as FMLA allows - you cannot get UI benefits. UI is solely for folks without a job who are available to work and actively seeking work. The incapacitated cannot qualify.
