Pein stabs Jiraiya with 5 chakra receivers (they look like black swords). then he wrote on the toad next to him wrote numbers on his back knowing naruto would read it and figure out the message he left. Also,Pein crushed his entire throat blocking all access from him speak, breathing or doing a thing to further assist Naruto. Plus when his arm was sliced off there would be from that poin blood loss.

He was stabbed 5 times through the back and had his throat crushed blocking him from breathing or speaking, he bleed out from his throat being crushed in seconds and "Smiled drifting off to the bottom of the sea" Thus after he ingraved a message in Pa Toad's back.
It was almost as sad as Asuma sensei's death...
