Not necessarily, watching anything for a prolonged period of time can be bad for you, especialy monitors. If you're 6 or under, the 3D illusion can lead to poor eye development though, so the 3DS is strictly for ages 6+.

I never had any problems with my eyes with the 3ds I guess some people do have the problem and some people don't have the problem, if you play for an hour you need to take a break for half an hour that's the recommendation but don't worry nothing will happen to your eyes if you play for 2 or 3 hours max a day.
