There is really good information on the hydraulic cylinder at http://en.wikipedia.org/wiki/Hydraulic_cylinder. I do not believe a Honda Civic comes equipped with a Hydraulic Cylinder. It does, however come with brake and clutch master cylinders. If you are having trouble with your master cylinders, you need to get your brake lines and brakes checked as soon as possible.
Did you only check one cylinder? If you only checked one, you may have just by chance picked a cylinder that was misfiring. The most likely reason to have unburned fuel is if that cylinder isn't burning. Check ignition and compression that cylinder. But I would check the other cylinders first. A misfire may also explain your engine's poor performance. I checked the compress in the cylinders 125-130 psi is that good?
have you checked to see if the timing belt or chain is broken? have you checked cylinder compression? is the oil up to proper level?

No - have you checked that it is firing on all cylinders - Sounds like the engine is mis firing or not firing on all cylinders.
Have you checked the coil to start with ?
The cylinder head may be cracked between cylinders 2 and 3 or there may be a "low" spot between those two cylnders, did you have the cylinder head checked out and resurfaced while you had it off? It's always best to take the cylinder head to an automotive machine shop for a leak test, resurfacing, and a valve job while it is off.
I would also like to know where the data link connector is on this so I can check for any codes
Don't know what it is supposed to be but I had mine checked because I thought that I had one low. All 6 cylinders were between 145 and 150 psi and my engine is in good shape. I turned out that one of my spark plug leads was leaking. I do know that all cylinders should be within about 10 - 15psi of each other.
Have you checked the spark plug wire for that cylinder,??????????
Port and polish is grinding to improve the flow of the cylinder heads. After grinding and polishing the intake and exhaust ports , a cylinders air flow capacity is checked with a flow bench. Further grinding is done to match all ports to the same flow rate.
