If this is a short-term question (i.e. Why did the Europeans of the 1600s defeat the Native Americans of the 1600s?), the answer is relatively straightforward. The Europeans had muskets, steel weaponry, horses, diseases, and a greater tactical history. The Native Americans were more or less disunited and were unable to put up serious resistance until they acquired horses, muskets, and greater tactical knowledge (which they did in the 1800s).

If this is a larger question (i.e. Why would I have put my money down on Europe at 10,000 B.C.E. to conquer America and not the reverse?), there are a variety of answers and there is little certainty in any of them. Some allege that it has to do with the Humanistic Culture of the Ancient Greeks, which became manifest in the Renaissance and led to Scientific Innovations, others claim that Europe inherited a wonderful assortment of foodstuffs and livestock that allowed them to get an earlier start and greater productivity.
