Well, I'm not sure if there is a setting in Skype itself, but I do know that you can change the programs that run at start-up, and this can keep your Skype from auto-logging in. If you are on a windows machine, open the command line (run), and type in msconfig. Now click the tab "startup" and uncheck Skype from the list. If you use macintosh, you'll have to figure out how to change the start-up programs on that OS.
