The pokewalker is attuned to your savefile, if you reset then you can no longer use that pokewalker till you reset it to match your new savefile effectively deleting your Pokemon on a walk.
Its the same concept as trying to return your Pokemon to someone elses game.

I assume you are talking about deleting a pokewalker from registration in order to register a new pokewalker. I apologize to report that you cannot do this. Each pokewalker is coded to work exclusively with their copy of Heart Gold or Soul Silver. Do not bother buying another pokewalker as they are a sham.
Get a Pokemon out of the pokewalker?
go to your heartgold or soulsilver main menu and you'll see connect to pokewalker. you can retrieve it from there by pointing your pokewalker at your ds.
