For most of the game, the Cave of Origin is off limits to visitors. You can gain access to the cave, but you must first complete part of the plot. After Archie obtains the Blue Orb to control Kyogre and you obtain the Red Orb to stop him, he will go to Slateport City. Follow him there and make your way up to the port where Captain Stern is working on his boat. Archie willl steal one of Captain Stern's submarines and will flee to an underwater cavern. After you follow him into the depths of the cavern, Archie will awaken Kyogre, but it will be too much for him. Both of you will then resurface to find torrential rains that do not stop. By that time, Steven will come along and say something about the world's balance. He will then fly to Sootopolis City to have a look there. Fly to Sootopolis City and make your way to the Cave of Origin. You will find Steven and the gym leader, Wallace, there. They will tell you that you must go into the cave to stop Kyogre. From that point onwards, you will always be allowed access to the Cave of Origin.
