If you already obtained the root fossil at the desert go to the fossil maniacs house which is directly west from fallarbor town once inside talk to the fossil maniac (he's in the back) he will say a few things that are not important then go back to the desert you should notice a transparent tower go inside and ride the Mach Bike to help you go further in the tower at the end you will get the other fossil.

You must first take it back to Pewter City. Then, go to the Pewter City Museum. Talk to one of the many scientists there, and one will agree to revive a Pokemon from it. Walk outside and back inside to receive your Pokemon.
