Only emerald can get a johto starter however you can trade the johto shadow Pokemon from Pokemon colosseum then breed them in sapphire to get the johto starters you can also trade the johto starters directly from Pokemon xd gale of darkness.

Kanto/Hoenn-migration. Also for Johto but you must migrate from Emerald, after beating the league in Emerald, you go to the Safari Zone and there'll be a new area. In the new area you can find Johto Pokemon including the starters (the starters are EXTREMELY rare to find though.)

Pokémon Gold, Silver and Crystal have the Johto Starters as Starting Pokémon and every game such as Ruby, Sapphire, FireRed, LeafGreen, Emerald, Colosseum, XD, Diamond, Pearl, Platinum, HeartGold, SoulSilver, Black, White and the upcoming games of Black 2 and White 2 will have the Johto Starters programmed into the data however you can only find the Johto Starters in Gold, Silver, Crystal, Emerald, XD, HeartGold and SoulSilver. Chikorita, Cyndaquil and Totodile are only available as Starters in Gold, Silver, Crystal, HeartGold and SoulSilver.

cindaquil must be migrated from emerald version... in emerald, once you catch all the pokemon, the professor offers you one of three pokemon... you may pick from the johto starters (cindaquil, chikorita, and totodile)
