You can always catch a yellow cab at the airport, although you might have to wait awhile for one. If you don't want to wait, you can call a car service. There are two main companies that service the New York City area: Carmel (212-666-6666) and Dial 7 Car & Limo (212-777-7777). Both provide excellent service; it really doesn't matter which one you pick.
You can also take the subway. You can take a shuttle (called the AirTrain) from inside the JFK terminals to the Howard Beach Station of the A train (of the A-C-E, the blue line). The A train will take you to Penn Station.
The Jacob Javits Center is located at 11th Avenue, from 34th to 38th Streets. Take the S shuttle train (color code grey) west across 42nd Street, from Grand Central (East 42nd) to Times Square (West 42nd).
At the Times Square Station, transfer to either the Downtown 1-2-3 (the red line) or the Downtown A-C-E (the blue line), one stop, from 42nd Street-Times Square to 34th Street-Penn Station.
Note that the 42nd Street stop on the A-C-E line is not actually Times Square; it's the Port Authority Bus Terminal. Since the A-C-E runs up and down 8th Avenue, while the Times Square Station (and the 1-2-3 line) are at 7th Avenue, the A-C-E does not stop at Times Square, but at 42nd Street-Port Authority Bus Terminal. But there is a tunnel connecting the A-C-E to the Times Square Station, so you can transfer without exiting the subway system.
If you take the A-C-E, then you will exit the subway closer to the Javits Center. You'll exit on the west side of Penn Station, at 34th Street and 8th Avenue. But you'll have to walk through the tunnel first, to get to the A-C-E.
If you take the 1-2-3, you don't have to walk through the tunnel, but you'll have to walk an extra block when you exit the subway, since you'll exit on the east side of Penn Station, at 34th Street and 7th Avenue.
Whichever one you choose, it will be only 3 or 4 blocks west to the Javits Center: 7th Avenue ---> 8th Avenue ---> 9th Avenue ---> 10th Avenue ---> 11th Avenue.
