1) Gather all key fobs you want to program to your car. (I suggest buying used fobs from a salvage yard. Ford charges around $40-80 for a new one; a scam many people fall for. Most any similar-looking Ford/Lincoln/Mercury/Mazda fob will work. Maximum 4 fobs per vehicle.)
2) Get in the car, and insert the key.
3) In 10 seconds or less, rotate the key back and forth from Off to On eight times, leaving the key On the eighth turn. The doors will lock and unlock to signal Programming Mode.
4) Press a button; any button, on the fob. The doors will again lock and unlock to signal that the fob has been programmed successfully. Do this for each fob in 20 seconds or less.
5) Turn the key Off. The doors will again lock and unlock to signal that Programming Mode has been turned off.
Now test each fob to ensure it works. If any fobs do not work, you will have to repeat the process for *all* fobs.

I'm pretty sure the dealership has to program the fobs. I programmed my key using the instructions in the owner's manual. They're really simple if you follow them step-by-step, but I'm not sure if the instructions for the fob are in there.
