Eukaryotes have linear DNA and Prokaryotes have circular DNA that are both arranged into a double helix. This double helix is wrapped around histone proteins which forms a structure known as "beads on a string." This is further compacted into a solenoid structure that forms loops that eventually makes a miniband which is compacted into chromosomes.

In prokaryotes, the DNA is naked (not associated with any proteins). It is in the cell as a bacterial chromosome in a nucleoid region.

In eukaryotes, the DNA is associated with a protein- it is within the double-membrane bound structure called the nucleus.

NB> the actual structure of DNA (in terms of 4bases, a double helix and 23 pairs of chromosomes) is NOT different.

DNA in a eukaryote is surrounded by a nuclear membrane, hence forming a distinct nucleus whereas the DNA in a prokaryote is not bounded by a nuclear membrane and floats freely in the cytoplasm.

Where is the DNA in the prokaryote in the eukaryote?

In a prokaryote cell the DNA is located just within the cell, floating in the cytoplasm, whereas the DNA in eukaryote cells is located inside the nucleus.

What makes a eukaryotes different from a prokaryote?

There are about eleven differences between a prokaryote and eukaryote. The most basic difference is that the eukaryote have "true" nuclei containing their DNA, but genetic areas in a prokaryote isn't membrane-bound. If you need more differences between a prokaryote and eukaryote, ask me on my message-board.
