Alexander the great did not conquer Greece.

His father Philip II of Macedonia, with his son Alexander in his army, defeated the city-states of Thebes and Athens. These cities were part of the hundreds of city-states which made up the Greek world. Philip gained control of central Greece through a combination of this victory at Chaeronea and diplomacy, and used proxy votes from other cities to gain control of the Amphyctionic League and the Corinthian League to dominate the Greek peninsula. It took years of diplomacy, bribery and force for Philip to achieve this dominance and be declared Hegemon of Greece (leader, not ruler).

Alexander succeeded as Hegemon on Philip's assassination, and had to put down an uprising led by Thebes. He burnt the city and sold its people into slavery as a warning to the other cities. So you could say that it took the few weeks of this action to conquer the desire of the cities to be independent.
