for instance " The school has many pupils".

Pupil's is used to describe ownership of an item(s) which belongs to a pupil.

"The pupil's satchel was left hanging on the hook".

In this example the satchel belongs to the pupil therefore it has an aspotrophe in it.

Both can be correct, it depends on the situation. Generally speaking we use at when we are thinking of the place as a location for a meeting or an event. For example you might say "I'll meet you tomorrow at school" or "There's a pep rally tomorrow at school."

On the other hand if you are thinking of the school as a campus or a group of buildings and not as a place where you are going to do something you may use "in the school" - for example: The buildings in the school need refurbishing.
