In the basic definition of the terms, they mean the same thing. A phobia, however, is a more scientific term attached to certain specific fears. For example, acrophobia is the fear of heights.
Fear is a transitory feeling while phobia is permanent unless it can be cured.
To fear something is natural when the object of the fear is real, but to phobic persons fear is something that only him can feel. A person next to him does not understand the object of his phobia, but if a lion appear to them suddenly, then both have the same feeling of fear. Instead being a synonym we can say that phobia is linked to fear, but fear when legitimate isn't linked to phobia.

Fear can be focused in time and on a particular situation. There are legitimate reasons to feel fear. Phobia has the connotation of a permanent fear. For example a phobia about snakes can include harmless as well as poisonous snakes. It is healthy to have some fear or apprehension with a poisonous snake, but other snakes are just fine.
It is Latin for fear (usually irrational) and is a suffix for some Latin words and phrases. For example claustrophobia is the fear of enclosed/small spaces.

Simple phobia/specific phobia, social phobia and agoraphobia are indeed all anxiety disorders.
