It is not true, or rather, has no historical support. It is unsubstantiated rumour.

The popular (fictional) account claims that the original model for Christ turned to crime, and six years later picked out of a lot of prisoners to portray Judas. After the sitting was done, the prisoner revealed he had been the original model for Christ. The story, which claims to be true, is set up as a parable of how someone pure enough to sit and pose for Christ can degenerate by following the path of sin to a prisoner vile eough to be chosen to pose for Judas.

In reality, the painting only took 2-4 years to complete [not the 7 years found in the story], though Da Vinci did pick a local prisoner as the face of Judas (after delaying finishing the fresco for a year in pursuit of the perfect evil visage). Disciples were primarily sketched from the faces of citizens of Milan that Da Vinci saw as he walked about,

The model used for Christ was not the same man, according to Wallace's 'The World of Leonardo 1452-1519'], and otherwise there is no historical source supporting the legend.

Firstmate Leonardo used several ways to distinguish Judas Iscariot from the rest of the apostles in his depiction of the last supper. Some of his ways were not traditionally used by others who had painted the same scene in the past, however, they made the painting more dramatic. First, Judas is holding a bad of silver in his right hand. This would symbolize the money he was paid to betray Jesus. Also, he is reaching for the same bread as Jesus with his left hand. This would signify Jesus' words that "the first to eat of the bread will be the one to betray me."
