I don't think the two can even be compared. Lyrically speaking Tool has a tendency to want their listeners to research and read further about the topics discussed in their music. Tool is more for the thinking listener. Musically speaking, Toolcontinues to evolve and experiment with their music, technically placed under the genre of progressive rock. Each individual member has amazing skill!
Red Hot Chili Peppers is more of a funk rock, funk metal band. Their music while still excellent borders on predictability. Lyrically, they deal more with sex, love and teenage angst.
Basically the determination of "better" will fall on the ears of the listener. For this listener, TOOL wins hands down.

Maynard stated in an interview that the reason they don't put the lyrics in the booklets that come with the albums is because THEY WANT EXACTLY THE OPPOSITE. They want you to listen to the music. they want you to make your own inferences about what YOU think the lyrics mean while you listen to them, not research them. That is preposterous and whomever said the aforementioned quote should really learn about what they're speaking of before they say anything. Tool has paved the way for many other alternative metal bands as well, including the deftones. influentially, skillwise, and intellectually tool is superior.
