The Speaker of the House and the President Pro Tem of the Senate are in charge of the Legislative Branch.

The head of the Executive branch is the President.

The head of the Judicial branch is the Chief Justice of the Supreme Court.

The Legislative branch is a bit more tricky. There is no real "head" of this branch, since there are two separate "sub-branches" - the House of Representatives and the Senate. The Vice President can be considered to be the head of the Senate and the Speaker of the House can be considered to be the head of the House of Representatives. Above those stations, however, there is no common leader for all of Congress.
