Because Little Sisters use Rapture's narrow crawlspaces to navigate, assumedly they are not always paired up with one specific Big Daddy. Instead, groups of Big Daddies probably patrol certain areas and will act as guardian to any Little Sister that needs to be accompanied.

They are surgically, behaviourally and genetically altered to make them protect the Sisters.

You need to kill the big daddies, but you can choose to free the little sisters or convert them to pure Adam. There is no alternative method for Adam acquisition. This is obviously where you collect the majority of the Adam in the game but there are other places for small amounts. I am not far but I know befor you enter sirens alley there is Adam in the shape of coral in the water. I think 3 of them for a small total of 30.

There is no sequence where your character kills a little sister at the end of bioshock. during the story you get the option to "harvest" or "save" the little sisters found throughout the game. "Harvesting" a little sister forcibly removes the "ADAM slug" from there body and you get a higher "ADAM" payout but the little sister does not survive the process. While "Saving" a little sister cleanses the "ADAM" from there system, but with a lower "ADAM" payout. It is up to the player to decide what path to take.
