Need a little more information. there are a number of reasons why your cougar would run rough. Anywhere from the mass oxygen sensor to the idle control sensor, oxygen sensors and on and on.

i have a 99 cougar 2.5l and yes they have a sensor if u change pads and theys ask u if it has sensor say yes Edit: Only '99 Cougars had brake wear sensors, all other years did not. So your '02 does not have the sensor.

Yes, there is an intake air temperature (IAT) sensor in a 99 coug. The IAT is located by the mass air flow sensor between the air fliter and the intake manifold.
Its the sensor that regulates the overdrive on the car. Its bolted to the transmission. Its $90 bucks. If your car starts jumping RPM's on the freeway, Its bad. Change it.
