there are loads of rare Pokemon in emerald. the rare Pokemon are latios, latias, deoxys, groudon, kyogre, mew, maybe mewtwo and of course, rayquaza. there might be 1 or 2 more though
There are lots of rare Pokemon, but what you should aim at is catching Rayquaza.

A few other rare Pokemon are Deoxys, Mew/Mewtwo, Ho-oh, Lugia, Latios, Latias, Groudon, Kyogre, Registeel, Regice, Regirock, Armaldo/Anorith and Cradily/Lileep.

All the Eevee evolutions are rare: Jolteon, Flareon, Vaporeon, Eevee, Umbreon, and Espeon they aren't *that* rare but they are really cool.

The rare Pokemon in Pokemon Soulsilver are: lugia, groudon, suicune, raikou, entei, rayquasa(after receiving kyogre only available from heartgold) and latios!

Well I've caught lugia, mewtwo, ho oh, suicune, raikou, entei, latios, and I've seen articuno and the other fire bird thing (forgot its name)... but yeah those are the ones I've seen.

"Fire bird thing" is called moltres. if you want (Which i'm very sure you do) i could tell you where you get them:

Lugia: Whirls islands (Strength, whirlpool, surf and waterfall are needed) lvl 45

Ho-Oh: Bell tower (no HM's are needed) lvl 70

Entei: Roaming lvl 45

Raikou (I haven't caught yet :P) Roaming lvl 45

Suicune: Event but still in game Every time u see (Story) It is an event. at the end it is at Cerculon cape

Mewtwo: Cerculon cave. (I dunno what HM's cause i have never been in there but he/she/morally it is definatly in there) lvl 70

Groudon: Embedded tower (WTF ITS NO TOWER) (Rock climb, surf) lvl 50 need red orb from mr. pokemon.

Raquaza: Embedded tower (JADE ORB ONLY WORK IF YOU HAVE HG)

Mudkip/Torchic/Geckodude or something: With pokedoll walk Outside Pkmn Fan club. Bump into steven stone and he says "Blah blah blah" then gives you the option of rocks (Boring) Red for torchic blue for mudkip ect lvl 5

Bulbasaur / Charmander / Squirtle: Prof oak Pallet. He gives one to you. lvl 5

Zapdos: Power Plant (Surf) Let me assure you after all 16 gyms he's there lvl 50

Moltres: Mt. Silver cave (Waterfall) <-- Up waterfall lvl 5o

Articuno: Seafoam Islands (IDK) The icy stairway lvl 50

Latios: Roaming (Very hard) lvl (?)

If you mean Arceus, you have to trade it from another game that has one. And if it's the event Arceus, you can go to the Ruins of Alph with only the Arceus in your party and get a Dialga, Palkia, or Giratina level 1.
Articuno, Zapdos, Moltres, Raikou, Entei, Suicune, Lugia, Ho-oh, Mewtwo, Groudon, and lotios. The rest you have to migrate, or trade to your game.
you can get lugia. ho ho.gruadon. kyogre. that's all i know for now i have all bout kyogre and groudon
after you get the national pokedex you can get ledgensry pokemon

zapdos is at the power plant in kanto

moltres is deep in mount silver

articuno is in the seafoam islands, by the gym there are icy steps, and deep in that cave articuno is there, although it took me a long time to find him.

if you get a special orb then in soulsilver you get groudon, and in heartgold you get kyogre.

you can also get rayquaza once you get both of them, i think you talk to prof.oak.

The rare pokemon in Y are: Xerneas (X exclusive), Yveltal (Y exclusive), Zygarde, *Moltres, *Zapdos, *Articuno, ***Diancie, **Hoopa, **Volcanion.

*Only one of these pokemon can be obtained and are determined by the starter you choose at the beginning of the game. Moltres=Froakie, Articuno=Chespin, Zapdos=Fennekin.

**These pokemon are event-only pokemon and will be distributed through Mystery Gift.

***Diancie is also an event-only pokemon that as already been distributed and is no longer being distributed at this time. Players must trade to obtain one.
