Jem loses his pants when he, Dill, and Scout go to give a note to Boo Radley. They went around to the back of his house and Boo surprised them. When they ran, Jem's pants got caught on a fence. He couldn't get them off so he just left them there.
When Atticus asked about it, Dill said they had been playing strip Poker.
He was at the Radley house trying to see if he can see Boo. Then, Nathan Radley stepped outside with his shotgun and fired into the air. Jem ran as fast as he could away, and he ran through the barbwire fence. There, his pants got stuck but he continued to run.

The next day Jem and Scout found Jem's pants on the same fence where Jem had gotten them caught. The weird thing was that the pants were mended and neatly folded there.

The children tell Atticus that Jem lost his pants while playing a stripping game. They claim the game involved swimming in the creek and removing clothing, leading Jem to lose his pants caught on the fence.

But Boo Radley (he comes out of the house only at night, remember) is the person most likely to have sewn up Jem's trousers. In the book it says Nathan Radley was an awful sewer, and also that Mrs. Radley wouldn't have cared. Basically, it is supposed to be obvious that Boo Radley fixed Jem's pants.
