That is not to say it never had eyebrows. The painting has faded and cracked over time, the superficial layers of paint which included the eyebrows have been lost.
But to answer the original question --Leonardo was something of a dandy in his youth, as an old man it has been implied that he wore stylistically obsolete clothing (rose colored robe that extended down to his knees.)
However, a listing of Leonardo's clothing that was stored at a monastery while Leonardo traveled has been preserved.
The contents included hats, cloaks, shirts, hosiery (think standard Renaissance clothing) but it also indicates that Leonardo had a preference for rose, purple, and crimson colored clothing.

In his younger days, Leonardo is believed to have been very fussy about his looks. Some have suggested that he is drawn into the Botticini painting The Three Angels With Tobias, as the Archangel Michael, on the left in the painting (see link below).
